What is the difference between e-CNPJ and e-CPF, in practice?

Simple: the e-CPF represents you, the individual. The e-CNPJ represents your company. Think of it this way: one is your identity, the other is the company's CNPJ. For day-to-day business, the main one is the e-CNPJ. It signs invoices, declarations, and company documents. The e-CPF usually serves personal matters, such as your own income tax return.
